I'm a huge fan of this approach.
With Navigator 2.0 this will be even better.
A problem with nesting Navigators (even with 2.0) right now, though, is on iOS the swipe back features will not work correctly, i.e you can only swipe back between FlowControllers, not Pages.

Doesn't it solve the issue?It's a mixin for you root widget, so we basically have one WillPopScope there that dispatches back presses to all interested in processing, in the deepest-first order.
